My 2000 and later EFAST forms aren't printing commas in numbers and dashes in SSNs

This is correct. The EFAST specifications for 2000 state that numbers under 1,000,000 should no longer include commas. Likewise, SSNs on the Sch T no longer use dashes. We continue to place commas and dashes on the screens for ease of data entry. Keep in mind that DATAIR has no control over the format of data printed on the EFAST forms. Negative numbers in excess of 6 digits do not print commas. This has been reported as a bug to EFAST. For 2002 and later year forms, EFAST has removed commas from all numbers, regardless of the number of digits.
